Question
I've gone to two different chiropractors in my life- both times for persistent headaches. A good deal of time has passed between the two practitioners, but without fail, both of them, in their adjustments, caused enough pain that I stopped going. The first one triggered pre-existing pleuritic pain and set off asthma attacks. I was very hesitant to go to another chiropractor, but a good friend raved about her doctor's ability to help her ongoing headaches, so I tried seeing him. The last time I saw him, in late 2007, my friend heard my cries of pain from the waiting area during the adjustment. I was unable to use my arm for weeks afterwards.
I've since regained full range of motion in my arm & shoulder, but I still struggle with pain in the neck & shoulder area. I went to my internist today (a DO), and he's given me some exercises to try to do to try to rehab it (without having to take on the cost of copays for physical therapy). I also have an added problem of being allergic to NSAIDs.

I've heard from other friends that they see chiropractors who don't do physical adjustments... is there something a chiropractor could do that could help undo the damage? Can I see a chiropractor that won't do physical manipulations of my anatomy and can still help me? Or should I trust the instincts I ignored when I saw the chiropractor the second time, and stay away from chiropractors?

I would suggest finding a chiropractor that uses the Activator method.  This technique is extremely low force and is done with the aid of an adjusting instrument, and may help prevent the reactions you have had in the past.  Not that it is a fault of anyone; your body just may react that way, or the chiropractors were a bit "heavy" in their adjusting
Follow Up:  You had asked about chiropractors that don't do physical adjustments:  Activator method is  not the physical manipulation type adjustment.  Asking a chiropractic related question on a chiropractic board and then bashing a chiropractic answer is not the way to proceed.  You sound as if you are going to do what you want regardless of the answer given.  If you would like a long, involved, scientific answer, let me know.  I will direct you to links to overwhelm you.  One thing to understand:  this is done over the internet with no examination.  You could present yourself into an office, have an exam, and be told a completely different route.  That is the hands on part....very difficult to do online.
